چکیده
The graph in Figure S1 is undirected, since the edges have no orientation. If it is necessary to specify the orientation of edges, then the graph is directed and this is graphically represented by inserting arrows on the edges, having (x, y) to denote a strictly ordered pair, such that x corresponds to the tail and y to the head of the arrow. The degree of a vertex is the number of edges that connect to it (e.g., A in Figure S1 has degree equal to 3). A path in a graph is a sequence of vertices such that wi is in V and (wi, wi+1) is in E for 1≤ i≤ n-1 (e.g., ). If w1 =wn, the path is a cicle. A graph without cicles is acyclic. A tree is an acyclic graph that is also connected, that is, each of its nodes is linked to at least another node. The adjacency matrix of a graph G is a binary matrix M where both rows and columns are associated to the nodes of G, such that M[i, j]=1 if the nodes i and j are linked by an edge, M[i, j]=0 otherwise. We finally recall the notions of bipartite graph, that is a graph whose vertices can be divided into two disjoint sets A and B such that every edge connects a vertex in A to one in B (see Figure S2).

Searching for repetitions in biological networks: methods, resources and tools
We present here a compact overview of the data, models and methods proposed for the analysis of biological networks based on the search for significant repetitions. In particular, we concentrate on three problems widely studied in the literature: 'network alignment', 'network querying' and 'network motif extraction'. We provide (i) details of the experimental techniques used to obtain the main ...
متن کاملTools for visually exploring biological networks
UNLABELLED Many tools exist for visually exploring biological networks including well-known examples such as Cytoscape, VisANT, Pathway Studio and Patika. These systems play a key role in the development of integrative biology, systems biology and integrative bioinformatics. The trend in the development of these tools is to go beyond 'static' representations of cellular state, towards a more dy...
متن کاملEfficient searching and annotation of metabolic networks using chemical similarity
MOTIVATION The urgent need for efficient and sustainable biological production of fuels and high-value chemicals has elicited a wave of in silico techniques for identifying promising novel pathways to these compounds in large putative metabolic networks. To date, these approaches have primarily used general graph search algorithms, which are prohibitively slow as putative metabolic networks may...
متن کاملLiterature mining of genetic variants for curation: quantifying the importance of supplementary material
A major focus of modern biological research is the understanding of how genomic variation relates to disease. Although there are significant ongoing efforts to capture this understanding in curated resources, much of the information remains locked in unstructured sources, in particular, the scientific literature. Thus, there have been several text mining systems developed to target extraction o...
متن کاملIsolation and Evaluation of Collagen from the Fish (Thunnus Tonggol) Skin: A Biological Material for Medical Tissue Engineering
Introduction: Collagen bears many applications in pharmacy and medicine, health and cosmetic products as well as food industry. In recent years, much attention has been paid to separation of collagen from marine organisms arising from the fact that its use in the diet is not restricted and triggers no risk of contagious diseases as well as religious restrictions. Moreover, fish collagen is uniq...
